Watertight is right
Letting water get through the roof and onto your hay is the easiest way to make the hay unusable. Make sure you are proactive about spotting leaks and getting them fixed as quickly as possible.
Bale rotation
Leaving old bales of hay in the back will make it easier for you to forget about them. Eventually they will become too old and unusable. Whenever you bring new hay into your storage shed, rotate the old bales to the front while placing the new ones in the back.
Rooting out the rodents
Undoubtedly, one of your biggest potential problems could be rodents getting into your shed. Be sure to cover any holes with rat-wire mesh and if they are getting through under your entrance, install a raised lip on the floor or a door sweeper.
